It sounds as if you are using one of the new mesh avatars and are trying to wear system clothing, which is designed to be "painted" on the standard avatar body.  Your standard "default" avatar is always under your mesh body, hidden by an alpha mask.  When you apply system clothing, it's applied to that body, not to your mesh one.

If I've guessed right, you have two choices.  The easy one is to set the mesh avatar aside until some later time when you are ready for it, and to use the standard avatar until then.  The more difficult option is to go shopping for clothing that is designed to be applied to your mesh av's body. That can be hard to do unless you restrict your shopping to outfits that are created by whoever also created your body. (For example, buy clothing for your Lara body only from Maitreya.) A middle option is to avoid using system clothing altogether and stuck with outfits that use only mesh or prim attachments.  That's likely to be difficult, since many (most?) designers use system clothing for at least some elements of their clothing.
